All the characters (pts characters as well)
You should be able to choose the jutsu you want to use, just like in storm 1.
I for example hate the fact that you cant use fireball with anbu itachi & lightning blade with anbu kakashi. And also i want to use different jutsus, there should be like 3+ ninjutsus to each character and 2 ultimate jutsus to choose from. We should be free to pick wich ones we want.
Some characters should have more than 1 awakening, like Madara susanoo, Itachi Mangekyou sharingan (not susanoo)
They should make a extra madara that can use normal taijutsu where he hits and not the susanoo. Minatos awakening should be kyuubi chakra mode.
You should be able to clash ninjutsus, just like in storm 1 when naruto do rasengan and sasuke do chidori.
Team ultimate jutsu should've been made much better (this for example)

(Ultimate jutsus should be like this if the team know one another)
They should give us all the customes from the anime/manga (taka with akatsuki robes, kakuzu with akatsuki robe & more)
Quotes from the characters before the match start. When its characters who know one another they should give different quotes as a sign they know each other.
More offline gameplay (after story mode)
We should be able to create our own characters xD
Maybe a different story mode when normal story mode is finished, like you create your own ninja, choose village, go on missions, your character gets developed and you can take chunin exams, jounin exams, become a anbu and so on.
