Why was it clearly pissed and hurting after that toad sized rasen/amaterasu bomb? I forget exactly what happened but it seemed in pain for a few panels. It did something to make it stop I just can't remember what now.

Anywho.. Could it not have absorbed it? and also absorbed that barrier shield, which i think is also a ninjutsu.

That was the brainless Juubi. He was not in control....

Obito is currently in control of the Juubi and is using the Sage's jutsu to cancel out all Ninjutsu. That is what is protecting Obito. The mindless Juubi a couple chapters ago was too stupid to use such a difficult jutsu.

hmm i guess. Was the 1st and 2nd hokage he ripped in half clones? otherwise how would they regenerate? or did he just not use the same tech that he did with minato's arm
