But because Minato had sealed his chakra inside Naruto he was able to confront him and stop him -

This means that when Minato sealed his chakra inside Naruto, he must have sealed it after sealing half of the nine tails chakra inside him. Although this was just a small chakra, but nonetheless it was a part of the other 9 tails chakra. This is shown, he seals the ninetails inside of him and then performs the Eight Trigram seal.

At the moment Naruto confronted Nagato he was in Sage Mode, while speaking to Nagato, Naruto got really angry and some of the 9 tails chakra started leaking, the chakra that leaked was only a little bit but leaked both types of the 9 tails chakra. This caused the Sage chakra to mix with the 9 tails chakra and Naruto entered Bijuu Sage Mode.

I believe after Naruto gets the full Ying/Yang chakra of Kurama he will be able to mix it with his sage mode and enter a more powerful state than the BSM before.
