I was just thinking about him and the main theme of this manga - the answer to peace and change of the old values and systems. And honestly who is better at portraying this but the man, who arguably suffered the most because of those themes and ideals?
Academy days - Starting off as an incredibly gifted individual, who has high hopes for the future.
Dark secrets - While him being top of the class will become old fast, he starts to uncover the darkness behind the leaves, specifically his clan's well kept secrets and preparations for a rebellion.
Massacre - He is forced to do an unthinkable crime, caught inbetween pride, greed, honor and duty. Heavy emotional struggle ensues.
Ray of hope - He leaves one person alive.
Recruitment - Having nothing left in the village, he sets his sights on the next immediate danger for the peaceful existence of this world - the newly formed and dangerous Akatsuki, whose leader seems to come from the same clan.
Action, adventure, mind games - Fighting potential candidates for recruitment, traveling to different villages and meeting with their jinchuurikis - the targets, trying his best to delay the efforts of the organization and its malicious leader.
Now here things get a little bit tricky with the whole world war. The way I see it to keep with the theme Akatsuki will eventually manage to capture every bijuu except for one, despite Itachi's best efforts. He will slowly get into the same emotional pit he was into just before the massacre. At least he has accomplished something and is now the leader's right hand. The other villages accuse the one with the last bijuu(Konoha, what a surprise) for stealing the rest of them and attack it(Akatsuki are way more stealthy here and not only get the prize but manage to rile up the villages). The leader, full of himself, decides to reveal everything in front of the joint armies and attacks them with his best soldiers(note that Akatsuki never really lose all his members, they lose some but they manage to replenish their numbers)and the rest of the bijuu.
The end becomes stereotypical, Itachi dies protecting his brother, the rest of the forces get invigorated by his sacrifice, Sasuke reveals what kind of man he was and blah blah blah. Point is there doesnt need to be a big grand monster in the form of Juubi. Or Rikudo Sennin and his blood. Or a plot line centered entirely on Konoha. Or eternal illusions, just a good old fight for world dominance. Or the bijuu suddenly becoming sentient and friendly.
It shows every problem touched upon in Naruto. Child soldiers, crazy clan powers, corrupt system, power hungry individuals and the extra dark tone of the main character not being able to handle them completely, no matter how good he is, only enhances them. And it puts the final touch by showing everyone that you can remain true to yourself and succeed at being selfless in this world, where helping each other and living peacefully will ultimately yield the best results.
It also swiftly deals with the Cold War in the ninja world by destroying the nukes(bijuu).
Maybe not exactly a shounen but hey, I woudlnt mind reading it either way.
