Hope you all had a great weekend.
So there was this issue/plot hole that had been bugging me, for over a year now, and while thinking over it I think I might have reached the most plausible prediction on what will be the so called Trump Card.
This promises to turn out quite big so bare with me for a couple of few minutes. I'll try to break it up as much as I can while providing as much manga evidence as possible. With that said let's get cracking.
First I have to establish some common ground regarding some key topics to my line of thought.
KCM and Kurama
Kurama and chakra signatures
Tobi's identity and Kurama
Obito and Kotoamatsukami
Kotoamatsukami, Sharingans and Edo Madara
In addition I think this makes sense for two major reasons.
A- KA must not be on of kind ability, if not for anything else because the Rikudo did control the Juubi and it had something to do with his eye. So Genjutso must have taken an important role on this. The only Genjutso we know that could do something like that would be KA or a similar Rinnegan version.
B- With all the manga supporting facts, if Kishi would go with this it wouldn't feel like an ass pull and with all this expectation pulling something new out of thin air (plot no jutso/plot hole) would be extremely harmful for the manga.

Naruto's KCM made of him the most sensitive among all sensors in Narutoverse.
This attribute obviously relates to the Kyuubi's capability of sensoring and distinguishing chakra signatures. Which in turn means that Kurama is for all intents and purposes the best sensor in Narutoverse.
Not only the best but probably the one with greater capability of distinguishing chakras, and as it has been around for quite an eternity it has an immense pool of data from which it can compare.
Here is formal proof that Kurama knows and can compare and distinguish between Uchiha chakras, and that it still recalls quite well Uchiha Madara's chakra signature.

Kurama should have sensed all of the closest people to Mito, including Tsunade and much more importantly Hashirama. Even further Kurama fought against Hashirama and even had a brief talk with him before Hasirama/Mito sealed it.
So the same way Kurama senses the chakra of the people around Naruto it should have been able to remember the chakra signatures of the people around it's previous Jinshuriki. This obviously include Minato and consequently Minato's students -> Obito.
The same should have been true when it was inside Mito and Kushina.

Assuming that Obito's chakra signature changed drastically after half of his body was replaced with a mix of Gedo Mazo and Hashirama's cells + the possibility of Obito being of no importance to Kushina, consequently of no importance to Kurama, we can accept that it would be hard for Kurama to pin point the Konoha attacker and Tobi's identity.
But that doesn't change the fact that Obito's chakra plus Hashirama's cells signature must be completely different from Uchiha Madara's chakra signature.
Also Kurama had plenty opportunities of warning Naruto, if not for anything else, just to laugh at the fact that Naruto thought Obito was Madara.
This all might actually have changed once Obito transplanted Madara's Rinnegan into his own eye. Considering 80 years had passed the chakra signature could have possibly changed and considering the source of the Uchiha's power are their eyes, having Madara's eye could have been close enough.
There is however an obvious conclusion to the first failure to tell who the attaker was 16 years ago (btw it's funny how Naruto has been 16 for almost 5 years now). And that conclusion is that Kurama did not sense Obito's chakra while it was being controlled during the attack on Konoha. And for a sensor to fail to perceive the chakra of a foe that is controlling it, it means that it must have not have realized nor sensed it was being controlled at all.
But that doesn't change the fact that Obito's chakra plus Hashirama's cells signature must be completely different from Uchiha Madara's chakra signature.

Apart from the referred above there are a few hints that not only suggest that Obito has knowledge in great depth of how Kotoamatsukami works. But also that he has used it in the past.
Only if the targeted Perfect Jinshuriki has absolutely no knowledge that it's being targeted can a Genjutso last that long.
Obviously even a perfect Jinshuriki can fall for Itachi's Tsukuyomi, and for the Jinshuriki it could feel like an eternity, but in reality it would only last a few seconds because the Bijuu would disrupt the chakra connection in order to save the life of it's host and subsequently save it's own life.
Only Kotoamatsukami has the property of being undetectable allowing the user to target a Jinshuriki and effectively having him under control for a large period. I'd like to point out that there is no other reasonable explanation to how Obito, who has not shown any other feats on Genjutso could have controlled a Perfect Jinshuriki for years.
There is even evidence that Obito might have run dependent on KA:
Zetsu was present at the meeting of the 5 Kages:
Which means that Obito knew, via Zetus report, that Denzo had KA.
Yet during the Sasuke vs Danzo battle Obito doesn't seem to be worried about that fact for even a brief moment. This suggests that either he knows how to counter it or he would be planing on launching it first. Either option implies he has KA.
The evidence of dependance grows larger after the battle with Konan where Obito is forced to sacrifice one of his Sharingans. I believe that faced with the situation, Obito chose to sacrifice his KA able Sharingan saving his own MS. This explains why KA is not shown later on in the manga in situation where it would evidently come in handy, i.e. to avoid Kabuto's black mail. It also accounts for why Obito asked if Kabuto had found Shisui as that would mean that Kabuto would have a way to control him even after he became the Juubi's Jinshuriki.

The same should be true to Sharingans, and if Shisui serves as a valid measure, if you have KA in one eye you have it on the other as well.
We know Itachi had one of Shisui's eyes and that Danzo had the other. Which means that whatever the source of Obito's KA was it could have not been Shisui. This line of thought has two major implications:
#1- There must have been someone else able to use KA. An Uchiha that was alive somewhere between the founding of Konoha and the Third Ninja War.
#2- If there was a third eye capable of KA, there must have been a fourth as well.
It then comes to mind that Madara held a fair grudge against the Uchiha clan and it would have made sense that once he forsake the village, becoming a Missing Nin, Konoha Ninja's must have been sent in order to capture him. Being him an Uchiha and such a powerful one it would have made sense that an Uchiha team would have been sent to capture him. This team would have had as greater chances as the more powerful it was neutralising Madara's strong attributes. It would have made perfect sense to send someone capable of using KA, if someone like that was available.
According to the points above this must have been the case.
From there we all know that Madara wasn't captured and that a few years later came back to the village and fought against Hashirama. So if such team was sent to try and bring him back, it must have failed.
This explains the reason and how Obito was able to cast KA over the Mizukage, but we still don't know where the last eye is.
