the reason is this, chakra and kai are the same thing (google it) therefore goku looses.

Goku likes to talk alot before fighting which means he is open to genjutsu, simple.

tsukuyomi. done. Didn't look at his eyes? finger genjustu. done.

The amount of energy goku has is big enough to output energy beans that can destroy planets or even solar systems, maybe itachi's genjutsu doesn't have what it takes to change the flowof all that energy. Besides, if goku disturbs his energy flow(like going ssj) he's out of the genjutsu.

He still can't break his spirit. There's been plenty of guys doing mind tricks and even Goku can do some. He can make him suffer for 3 days, but he always comes back stronger and kicks his ass.
