Throughout the manga a recurring theme is that whenever it seems like Sasuke is going to go back to the village or be buddies with Naruto again, something comes along and breaks it.
For instance after the Itachi fight, Sasuke was supposed to go back to the village but then he met Obito.
There is also this whole tailed beast issue and the part where Sasuke implied he wanted to kill Naruto.

My theory is that Kishi is going to continue to develop them as a great team but then when the battle with Obito is over, they will both find themselves at a disagreement over what to do with the Tailed Beasts and other issues, and they get into an argument and start fighting.
Plus having the final fight as a friendly fight with no killing intent, would be anti climatic and kill all the emotional development between the two.
Also Naruto made it clear he would save Sasuke, so it doesn't make sense for Sasuke to be redeemed until after they fight.
