I'll be using Sir Derp's post to introduced what I think is Madara's Trump Card and why now that the Juubi has a body he needs to work fast or he'll be "made out".
Ok, so actually last chapter made me think that Naruto is irrelevant and that there is absolutely no shred, not even a microscopic drop of Obito around in Juubito, not even at subconscious level.
It's undeniable that the Juubi is targeting Naruto as his primary target. It has been doing so for many chapters now, but it doesn't recognize Naruto as Naruto. It merely recognize the similarity with the Sage and locked down to annihilate the threat. So far so good it doesn't change much on your theory. But then there was this:
Sasuke steps up to deny him something and actually succeeds on blocking the attack from reaching it's target. Then he addressed the Juubi and claimed he was denying him his right to do as he pleased. This was the very same thing Rikudou vowed to do and did on the primordial battle. In other words Sasuke just showed similarities with the Sage as well and the Juubi immediately reacted and targeted him just like it was targeting Naruto before.
This raises two important points:
1st - If there is no Obito's mind behind the Juubito right now and only the Juubi, that means that it's the Juubi and not Obito the target of Madara's Trump Card.
Firstly I thought that this meant that Madara is expecting Obito to eventually gain control over the Juubi, which would be mean the Rinnegan would be the provider of Madara's Trump Card, i.e.. using the exact same technique that Rikudou used in order to control the Juubi. But then I realized that there is no logic on Obito jumping to the sealing without preforming the control ninjutso at the same time, which lead me to conclude Obito either didn't know or wasn't able to preform the technique.
At any rate this leaves it unlikely that Obito might gain the control of the Juubi anytime soon or at least soon enough that Madara would be worried that He would "make him". So this in turn leads to the only other possible option, a Sage of Six Paths where it's not the Jinshuriki but the Tailed Beast that is in control and pulling the strings. And once the Juubi establish full control over the duo (symbioses or chakroses) Madara's plan to take control of the situation in order to project the IT through Juubito will be scraped.
Obviously this leaves another concern which is the time urgency Madara is showing to act which makes the second point.
2nd - The Juubi is out of control, no Obito abord the ship, attacking everybody who has a resemblance with the Sage, stroked down the two Senju Brothers but completely ignored and passed by Sarutobi and doesn't give a rat's flying arse towards Minato. Sir Derp claims it's because they were in the way, but Minato was in the way as well. And frankly that graphic with the arrows proves nothing as the arrow could be drawn on different angle locking the same target but centered in between Tobirama and Sarutobi. I honestly don't think Kishi would have purposely hit Hashirama if all it was going to happen was a wood clone degrading.
My logical conclusion adding all the above is that the Senju Bros were only targeted when they engaged the target because they resembled the Sage as well, although in a minor scale (mostly because it was just a clone and the lesser beast brother) but more importantly because they were not alive! The Juubi is natural chakra, and it senses the natural world, most likely impure world creatures don't call his attention unless they are right in his face.
If you notice this happens exactly before Madara says "ok time is up, I can't delay this any longer". Madara is not stupid and he knows exactly why the Juubi is acting the way he is. Now let's think like Madara for a sec;
- Juubi is targetting Naruto (who is an Uzumaki) for obvious similarities with the Sage;
- Juubi ignored Senju Brothers until they appeared right on his face and then quickly engaged them with killing intent;
- Conclusion the Juubi is targeting whoever resembles the Sage and locks it primary target on whoever is more likely to be the Sage;
- Analysis: Who is DNA wise more like the Sage? Older brother and Youngest brother on same body - check

- Result - I'm the primary target the moment it becomes aware I'm here. So he needs to act quickly in order to be able to do something.
