When I say 'Konoha', it refers to its villagers.
Most of antagonists of this series were Konoha shinobi or other villagers trained by Konoha shinobi.
Let's see:
Madara was a Konoha shinobi and one of founders of Konoha. His clan's 'Curse of Hatred' and fight with Senju caused him defect from the village and made his own ideals about this world. (evil, of course) He later lost to Hashirama and was meant that he died then etc. etc. we all know this. He's now one of main antagonists.
Obito was Minato's student. Madara saved his life during the Third Shinobi World War and, using his physical and mental state, made him follow his ideas. Obito has also become one of main antagonists. He used the supposition of the villagers that he had died, and was acting under Madara's name.
He then, following Madara's oders, found Ame Orphans and later made Nagato and Konan turn Akatsuki into criminal organisation, consisting mostly of S-rank criminals and missing-nin. Obuto did the almost the same way as Madara had done to him. (it happened after Yahiko's death. Before that, Orpahns had been Jiraiya's students) So, Akatsuki become one of antagonists too. (main ones in Part II)
Obito was also 'leader' of Kirigakure, controlling its Mizukage, turning Kiri into ''Village of Bloody Mist''. Zabuza later became 'victim' of this system and was the first enemy, along with Haku, in the series.
Orochimaru, who was Hiruzen's student, defected from the village and joined Akatsuki. He has been using Second Hokage's jutsu, which was later performed by Kabuto, who was working with him. They both were one of the main antagonists. ('were' because Kabuto is now incapacitated and Orochimaru joined his forces with Shinobi Alliance.
Sasuke,(Kakashi's student) obsessed with revenge, fell under Orochimaru's influence and defected from the village and trained under his guidance. Later, he killed his brother (who was the victim of the Curse of Hatred, as well as Sasuke) and, finding out the truth, fell under Obito's influence. He's deuteragonist and he now joined his forces with Shinobi Alliance.
Notice that underlined names are Konoha shinobi. It's all connected: one event initiate another one and so on and here we are now: in war!
It was said during the series that 'Konoha has produced fine and powerful shinobi'. Is this a bless or curse? None of them who trained them (like Hiruzen, Jiraiya and Minato) knew this would happen, so we can't blame them. But, on the other side, there are arguments that Jiraiya should have let Orochimatu kill Orphans; otherwise probably none of this would have happened. (one of the arguments)
