Kakashi has been fighting for long time even he got chakra from naruto, it doesn't change the fact that his stamina has been decreased.
stamina and chakra are different thing.
don't forget that obito has hashi's dna that allows him to spam kamui and probably don't go blind too.
and if you say that "take kyuubi out of naruto and he is weak too", then i can agree with you but you have to admit that chakra that kakashi got from naruto is kakashi's own power too.

Kakashi has a cross wound on his body and he is exhausted too.
obito has senju dna ,and he just started fighting on his own after bijuu got back to gedo mazo to summon juubi.
