Shinsuusenju is OP (lifting Kurama in one hand like nothing, when it had thousands of hands), obviously it would do that. Onoki's strongest jinton that was powered by Tsunade's chakra couldn't even faze the unstable Perfect Susanoo.

Not certain, but I don't think that was PS getting removed there, just the regular complete Susanoo... in which case we have never seen an attack get through PS.
Anyway, you clearly overestimate the Totsuka blade (probably an Itachi fanboy?). No one ever said it could penetrate defenses - it just has a really powerful sealing effect which seals any person (not chakra, not whatever) it touches. There is no real reason to believe that Totsuka can penetrate Susanoo, Sand Shield, Kaiten, or a paper bag (although I do personally believe the blade could pierce a paper bag).
