Without Senju DNA, Kotoamatsukami can only be used once per decade. It's uncertain how many times Shisui could use it, but I expect he had a limit on its usage as well. I presume Kishi decided to do this because otherwise the jutsu would be too overpowered and unbalanced.

Shisui's Eye is the most powerful MS Genjutsu where it can control free will
Once in a decade it can be used, but with Senju DNA it can be used more frequent.
Itachi burned it since Naruto had shisui's feelings

Wow if the crow is still alive it will be too OP. Naruto can give it chakra since he can give to Akamaru too and ten years limitation will be shortened.
