Uhh...you're all forgetting a really easy way telling why Kakashi killed Rin. As a shinobi, a village weighs much more than one life. Kakashi and Rin were surrounded by enemies, Kakashi and Rin knew information that could cause the hidden leaf to fall. With this being said, Kakashi knew he would not divulge this information, but Rin, under interrogation would. So in order to keep the village safe he killed her. THAT is what really happened. Good prediction however..

Kakashi still deserves to die I think. If Kakashi dies then Obito can get his Eternal Mangekyo Sharingan.

How can he? You seems to forget about the fact that an EMS can only be obtained by the exchange of eyes between brothers (the closer the bond, the more powerfull the connection).
Kakashi has obito's eyes. That means they're the same, and with that, no EMS can arise.

If this happens, there will be alot of continuity problems.
