I was inspired by another poster, but since I couldn't find his thread, I decided I'd present my own version.
So I've noticed a lot of talk about Madara behind killing Rin, but let me present another theory...
The Root wanted Kakashi to obtain a higher form of the Sharingan, so they created a situation where Kakashi was led to believe that killing Rin would be for the greater good of the village, thus awakening the 3 tomed Sharingan (and the Mangekyo) due to the emotional stress that usually awakes such power.
My theory is based off the assumption another poster made (that when Obito smashed in one of the Hidden Mists' Anbu Masks, the headband behind it did not fit the profile of a Hidden Mist Head band, but rather, of a Hidden Leaf symbol.)
Notice what I circled.
Now this is a Leaf Village symbol that is partially covered up, it shows a small triangle.
and below...
This is a Mist Symbol partially covered up. Different from a covered up Leaf Symbol isn't it? As you can see in the actual manga scan, the Head band and the mask symbol do not not at all match each other. Close analysis showed a small triangle poking out from one of the mask fragments, leading me to believe that there were Hidden Leaf Anbu working behind the scenes. Madara may have been aware of them, but he may have never actually been involved in killing Rin.
This also would explain why Obito took the Nine-Tails and then went straight to attack the Leaf Village instead of simply fading back into the shadows.
Now, Yes, he was a mad boy when he went on his Mist-Ninja killing rampage, but in the same scan, it shows him holding the Broken-Mask Ninja's head.
Can't really avoid not seeing that head-band.
The realization that the Leaf was involved made him go nuts, as evident when we have a close up of Obito's face and the wide eye of shock he's giving us in the above scan.
Now to address drawing errors.
Yes, this could very well be a drawing error. HOWEVER, the mist mask is literally right next to the headband. How hard would it be to draw two lines covered up by a broken mask fragment? I'm fairly sure that Kishimoto isn't that lazy, especially when the symbols are right next to each other.
