Yo there.
Many people here on the Base think that the connection between Obito and Naruto is stronger than between Obito and Kakashi, as well as parallelism - that's why, according to them, it is Naruto that will be Obito's final opponent.
This thread will be divided into three parts: Naruto/Obito connection, Kakashi/Obito connection and how Kakashi being Obito's final opponent fulfills both of these connections.

That's it, I hope I've put my point across efficiently and that what I said was convincing. =D
Many people here on the Base think that the connection between Obito and Naruto is stronger than between Obito and Kakashi, as well as parallelism - that's why, according to them, it is Naruto that will be Obito's final opponent.

1. Naruto/Obito connection
The most obvious connection is Obito being the villain while Naruto being the main character. That already puts the two ninja at odds. Still, is there anything more behind this connection? Of course.
1. Manga panels
This is a very basic form of putting characters in the manga as rivals. It basically means that Naruto and Obito are shown in a similar way, on one page, on two separate or one panel. The two characters may be shown in a confrontation.

2. Verbal confrontation
Obito and Naruto have been discussing their worldview all this time while they have been fighting. Obito has tried to provoke Naruto numerous times. It is obvious that Naruto and Obito have opposing ideas and their confrontation could possibly be one of the reasons for physical confrontation of the characters as well.

Obito is often perceived as "Evil Naruto", the person Naruto could have become if he succumbed to despair and hatred. Thus, some say a clash of these characters can be interpreted as overcoming Naruto's dark side once and for all.

The parallelism between these two characters, however, is even stronger. In this case, the most obvious similarity is them being former rivals and friends, much like Naruto and Sasuke. Therefore, some think it is the reason that the battle should be between them. But once again, that's not all.

The very same argument as used in Naruto/Obito connection. Manga presents Kakashi and Obito as opposing forces on various occasions. This builds rivalry between the characters, much like in case of Naruto/Obito.

Kakashi and Obito are much closer to each other than Naruto is to Obito. In fact, Naruto barely even knows Obito's name, yet alone his story, so there is close to none personal reason for these two to fight. Kakashi and Obito, on the other hand, know much about each other. What's more, Kakashi's feeling that it's his fault for Obito to turn this way and that in fact he became like Kakashi. An ironic twist can be seen when it comes to development of Kakashi and Obito.
Kakashi used to be arrogant, cold, and believing that the end justifies the means, as seen when he claimed leaving Rin to die would be the way to stop even more death. He thinks that sacrifice is needed for greater good.
Now, for Kakashi comrades are the most important thing. He cares for them much more than he cares for possible scenarios that could occur because of his decision to save them.
Obito, on the other hand, used to care about his comrades more than the mission. That's why he opposed Kakashi's orders and went to try and save Rin.
Now, however, Obito believes that sacrifice is important. He thinks that for greater good (world peace) some people need to be killed.
In other words, Kakashi today is like Obito was when he was a kid and Obito today is like Kakashi was when he was a kid. An ironic analogy, which would make the clash of these characters even more interesting.
5. Power analogy
Kakashi and Obito are both users of one Sharingan, both of which together form a pair. That's why a fight between Kakashi and Obito would be also a fight between two almost exact eyes, which is yet another analogy and reason they should fight.
What's related to this is the fact that it was stated more than once that Kakashi's and Obito's Sharingan can show their true potential near to each other.

3. Why Kakashi being Obito's final opponent fits both connections
As we could see, both Naruto and Kakashi have some connection to Obito. Even though Kakashi's one is stronger, what about the other one? Is it meaningless? What is its purpose?
The answer can be found in these pages.
Kakashi realizes that he has managed to pass his beliefs down to Naruto. It is stated that they are alike. This is the real connection between Naruto and Obito. Naruto is the extension of Kakashi's ideas, so by Kakashi and Obito confrontation the worldviews clash of Naruto and Obito will be resolved as well. When you read the first main point of this thread again, you will realize connection of ideas is the strongest of parallelism between Naruto and Obito, as Naruto doesn't know Obito personally.
