All of itachi's ninjutsu can be absorbed by Preta Path or repelled by Deva Path. If nagato wanted, he could just rip out Itachi's soul With Human Path or Naraka Path. Amaterasu can be expelled with Shinra Tensei. Susanoo can be countered by many giant animal summons. Dunno about Tsukuyomi.

He could have dodge the attack and used shinra tensei to blow aways susano therefore disabling the totsuka blade.
