The chakra of each ninja has a certain specific elemental affinity. Some has wind-based chakra, some has fire-based, etc. For certain bloodline users, they have more than one affinities of chakra and are able to merge them into a new element. While using an elemental jutsu such as Fuuton, it's a huge plus to have the corresponding type of chakra because it will greatly intensify its power and effectiveness.
There are 5 basic elements in Naruto. They're the creation of Kishimoto and differ from the actual 5 elements in Chinese culture by 2 elements. (and differ from the Japanese version by only 1 element but since I can't find its chart I will use the Chinese version)
The Actual Chinese 5 Elements
If we replace the 木 (Wood) by 雷 (Lightning) and 金 (Metal) by 風 (Wind), we will get the Kishimoto version of the 5 elements, as following:

There are 2 types of relationships between the 5 elements, but only one has been shown in the manga so far, namely the Mutual Subjugation, which is represented by the star in the diagram above (Water subjugates Fire, Fire subjugates Wind, and so on).
Another relationship is called Mutual Generation. It's represented by the outer circle in the diagram.
Water generates Lightning (through cloud?)
Lightning generates Fire
Fire generates Earth
Earth generates Wind
Wind generates Water
(The last 2 don't make much sense to me but neither does "Wind subjugates Lightning")
The Rinnegan is said to grant its user a mastery in 6 elements (more on the sixth element later). Therefore, a Rinnegan user can skillfully wield any type of elemental jutsu. It's my speculation that Rinnegan does this by freely converting the chakra in the user's body from one elemental affinity to another in accordance with the Mutual Generation Principle. For example, after using a Suiton, to cast a Fuuton the Rinnegan will simply convert the Water-based chakra to Wind-based chakra through the route
Water -> Lightning -> Fire -> Earth -> Wind
What is the sixth element?
Many suggest it's Yin/Yang. But I read from wikipedia Yin/Yang is actually part of the 5 elements itself.
Wood (replaced by Lightning) = New Yang
Fire = Full Yang
Earth = Yin/Yang balance
Metal (replaced by Wind) = New Yin
Water = Full Yin
So this could be how a Rinnegan user changes his chakra element, by changing the proportion of the Yin/Yang components in his chakra (For instance, Earth -> Wind, more Yin less Yang)
But the Yin and Yang are only components that make up the chakra, they're not elemental affinities by themselves. Then what could be the sixth element?
Actually there are 6 elements in the Japanese culture. 5 belong to the Material World and 1 belongs to the Spiritual World. It's called Consciousness (識, Shiki). (Proof)
It grants the user a very special ability. Actually the design of the Rinnegan provides a hint to this.
What does it remind you of?
Hypnosis? Mind control? That's right. The Shiki chakra allows you to take over the consciousness of other beings. This could be how the real Pain controls the 6 bodies and the summons, by transferring his Consciousness-based chakra into them through the black chakra receivers to take control of their minds and actions.
