Use ear puffs duh

I don't think ear puffs would work because when chouji was fighting one of the sounds guys during the chunin exams, he didn't transmit the sound through his ears but through the water in his body

ear puff would surely drastically lower te effect of sound. Body is far from sensitive compared to ear membrane

but to balance it out, most sound attack aren't that powerful after landing, either won't cause enough damage or easy to break out of, expect for the frog song which takes lots of prep time.

Depends on the user really, We haven't really seen a strong user of sound.

While they aren't "Powerful" per say, The effect they can have on the body can be quite painful as explained here

I have a few counters in mind and it deals with a variety of sound based attacks such as genjutsu and vibrations.

1. Blow it away with wind style. Already canon and there are quite a few other wind style users so they could do it too.
2. Another sound based attack can nullify it.
3. Tower above it. Using PS or ShinsuSenju allows the user to simply stay out of range.
4. Bunshin feints.
5. Blocking ear drums from allowing sound waves to enter. Can be done using various kkg such as wood style or Kimimaro's bloodline limit.

Obito has the best counter, he can just send his ears to the other dimension

If you are a sound jutsu user you can use your own sound waves to cancel out the other one(Destructive interference).
Suigetsu's jutsu to liquefy his body can allow him to resist sound genjutsu as demonstrated by Kabuto.
Or wind jutsu like Temari did against Tayuya.
