SM Naruto vs Itachi = little chance, taijutsu won't work since Itachi has sharingan and battled RM Naruto and Killer Bee in hand to hand combat, most of his attacks won't even be able to land on Itachi based on how intelligent he is, even if it lands, Susanoo blocks everything SM Naruto has. Itachi can counter sensing easily by distract him with crow clone for opening, surrounding him with Amaterasu or using 4 Yasaka Magatama to limit his movement.
RM Naruto vs Itachi = little chance, more chakra arms and better speed, but less sensing, Itachi might need to turn on Susanoo for defense more often but at the same time more chance to hit Naruto

Then how did Bee break out of Itachi's genjutsu? Are we to assume edo tensei didn't force Itachi to use tsukuyomi? By the way, you're greatly underestamating biju mode Naruto's speed. Itachi wouldn't be able to sneak up on naruto because he would sense Itachi's intentions. Naruto wouldn't stick around to be trapped, and would also use shadow clones.

Recall that Naruto fainted when learning the Rasenshuriken because his clones' experiences were transferred to him.

If the torture in Tsukuyomi is transferred, then it could still prove highly effective.

Other genjutsu lasts maybe twenty seconds of torture at most.

Tsukuyomi lasts days, or as long as Itachi wants, really.

Itachi is a faster combatant than the 3rd Raikage in close combat.

While normally this argument would make sense, Naruto probably didn't know about bee's immunity. And time manipulation probably doesn't matter. The 8 tails is connected to Bee's mind. If Bee's time perception was sped up so would his. There's also reason to believe that tailed beasts can also effect time perception as well (Naruto's first conversation with Kurama while falling and conversation with other tailed beasts during the fight against Obito). Either this or there have been very long falls and passes in battle.

A. That was a sneak-attack, or a victory of stealth, not speed.

B. Itachi had already sacrificed an eye and couldn't block with Susano'o at the last moment.

C. He was mid-Izanami, so it's not as if he weren't distracted anyway.

He said by the genjutsu, meaning that genjutsu. Not Tsukuyomi.

It's been stated (repeatedly) that the Sharingan is the sole counter to Tsukuyomi upon eye contact.
