Here is my explaination o this or theory:

- Kakashi never knew abou Naruto's true father until Kakashi was chosen to be a Jounin leader for naruto which means he was told by the third 3 years ago before Team 7 went to survival training.

- He never told Naruto anything because of Third Hokage..
- He was also close to Jiraiya so problably he might have told him.
- Also the Akatsuki knew... all of the members I guess
