i think isshin might have gotten kicked out of soul society. when he fought the hollow aizen probably framed him (isshin was in the wrong place at the wrong time)

It was mentioned after Isshin defeated Grand Fisher, Urahara said it I think and asked him how it felt to finally have his powers back.

Also Isshin implied he had used the Final Getsuga Tenshou which would cause him to lose his powers.
