Because those are now his powers. He can rely on them at any point in his life now. On the other hand, Kakashi requires Naruto to be there in order to:

1. Restore his chakra
2. Be able to attack Obito from the other dimension. Don't forget that Naruto had to attack to Obito in order for him to go intangible so Kakashi can hit him.

That was a complete 2V1 situation on Obito.

Well for one Obito mastered the Mangekyo Sharingan way faster than Kakashi (so fast that it is considered bullshit). Other than that, why shouldn't Kakashi be a prodigy as well , and an even better one?
You know, pre-Sharingan Obito was a lazy, clumsy kid whereas Kakashi, possibly being driven by his father was a very mature and concentrated kid.
So no wonder he developed faster.
But when the Sharingan came to the game, Obito became instantly a badass, and had he held both his eyes, he would be much stronger than Kakashi.

Obito surpassed kakashi the moment he awakened his sharingan, and killed stone village enemy. A feat kakashi only done later with sharingan. Then obito was recovering, and when he got back he raped some 30 kirikagure-nins.

All the edge kakashi had was lost the moment obito got sharingan.
