as the other's said, he could have been controlling the beast, or with extreme hatred, maybe it increased tobi's genjutsu to higher levels, remember chakra to the brain stuff, even oonaki or whatever his name is said, once said once caught in madara's genjutsu there's no escaping so right there could prove its just pure hate

Nobody is completely immune to genjustu, my opinon is it was a high level genjustu that can affect perfect jinchuriki like how infinite tskyomi can effect the whole world, sorry don't know how to spell it I hope I answered your question!

I have a theory on it....well maybe he want perfect jin afterall..
maybe they can get caught in the right combo of genjutsu
not a plot hole.......

I have read about the tailed beasts, and it says that Isobu has no sign of intelligence, so maybe that's why.

I see 3 options.
1. He managed to place both under genjutsu.
2. He used weak genjutsu just to brainwash yagura (not fully control) so biju didnt notice.
3. His biju wasnt that friendly despite yagura's full control over biju power.
