Nagato wanted to stop it ASAP at that point. If it was simple for Nagato to add chakra to disrupt the bodies he wouldn't of done it at Naruto's encounter. But he killed the user instead before he could use it. As for that method anyway I still don't think it would work with this type of genjutsu. Itachi and Sasuke had to use Yin release to get each other out.
