Also, note that this is not concrete proof. This is a theory, so I am not saying it is true.
I do not have undeniable proof, but there is something going on here. A serious connection between Shisui and Obito being the exact same person.
Although Shisui and Obito are supposed to be two completely different shinobi of the uchiha clan. Both are actually very similar and the fact that just as one disappears, Obito... another appears, shisui. Then when he disappears, Obito reappears again. This coupled with Obito's massive knowledge of itachi and shisui's MS makes me believe they both could have actually been the same person. Meaning that Obito was Shisui all along.
Both have:
The Same kind of chakra
Obito has Hashirama and Uchiha chakra...
Shisui has been implied (three time now) to have Hashirama chakra along with his Uchiha chakra as well...
The Same kind of Mangekyo powers that offers the Same super powered jutsu in EACH eye as opposed to a different one for each eye and causes no known drawbacks either, but with opposite abilities.
Obito has a physical ninjutsu in Both eyes...
Shisui has a Genjutsu in Both eyes...
(Note: SHisui and obito just happen to be the ONLY known uchiha to ever have Mangekyo jutsu beyond the standard amaterasu and tsukuyomi and in BOTH eyes too.)
Both are connected to the MIST village and the "bloody Mist" incident as well.
AO States that it was Shisui's Kotoamatsukami that the 4th mizukage was under, because he saw through it just as he did the one placed on Mifune as well. And even the 5th Mizukage admits there is a connection between the Genjutsu placed on the 4th mizukage and the one used by Danzou on Mifune. Which is shisui as the user of Kotoamatsukami back then.
And Kisame recognizes Obito as the one who was controlling the Mizukage back then too.
And Obito Disappeared after the battle against Minato 16 ago...
Then Shisui was the one around when obito was missing and with a doujutsu exactly like Obito's, just with an opposite ability.
And On the exact same night Shisui supposedly died.
Obito reappeared for good. Meeting with Itachi and recruitng him into Akatsuki.
Is it a coincidence that the exact same night right after Shisui disappears forever, Obito reappears for good, just hours later in the exact same village too.
: Most of all, was Obito's knowledge of Itachi as if he actually was his Best friend and knew everything about him. Knowledge only Shisui should have had about itachi, not obito. Someone who was only known to of met Itachi a couple times, but never had any chance to get to know him.
The only Problem with this Idea is How did Obito make himself look a little different and gain a whole new doujutsu as well as becoming a whole new person, shisui. Making everyone believe he was there all along and a member of the uchiha clan.
1). Obito could have easily used a transformation jutsu or some face changing jutsu like what Oro uses to change his face and hair style slightly.
Pretty much, Obito does not look that much different from Shisui in the first place.
2). And with a Huge Stockpile of SG eyes and the use of hashirama's chakra. Obito could have either created the Kotoamatsukami eye's to control people directly.
3). With the power of Kotoamatsukami in Both eyes and able to use it at least 3x every 24 hours. Obito/shisui would have had the ability to mind control any of the uchuha clan 6 different times a day to establish his identity among the clan and village to slip into and infiltrate the clan as a whole new identity, Shisui uchiha.
SO, with the means to change his face, attain a whole new doujutsu lik ehis own KAMUI and with the power to mind control the clan and village into believeing he was always there so he can become a member of the uchiha.
But WHY Become Shisui, a whole new identity and use a whole new doujutsu with the power to control minds?
Obito could have wanted to infiltrate the village and clan as SHisui to incite Revolution, befriend itachi to manipulate his ideals and put sasuke on the path to becoming the next madara uchuha and reviving the EMS thus the RG as well.
As Obito, he could have been recognized and as Madara. He would not be believed or made too much a impression and been discovered. However, as a whole other Uchiha, SHisui... Obito could infiltrate the village, manipulate whoever he needs to and the kill off shisui when his goals are met.
And Shisui just happened to off himself right when the Coup detat became inevitable and somehow could not use his mind control abilities to convince even one higher up of either clan of konaha to stop and want peace.
No, Shisui had the perfect ability to either incite a revolution and war or stop it. And since it was not stopped, it is obvious IMO what Shisui's Kotoamatsukami must have manipulated other to do, desire WAR!
CONCLUSION:
I do not have absolute proof that Obito was Shisui all along, but I do have plenty of evidence that Obito had the means and reason to create Shisui, as well as to use his identity to infiltrate the Uchiha and Konaha and also to mind control important character, create a revolution, war and gain Itachi and Sasuke for his own personal goals.
