shisui's MS was on when he went to see itachi and gave up the eye, so he might have used it then...
itachi knew about Koto before this but that doesnt mean he knew it was being used on him..
notice his MS is active(below) He tells Itachi to do something , and he does it.

Shisui indeed popped out his Eyes to give to Itachi, but
when he went to Itachi (shisui's)ms was still active while he looked into Itachi's Eyes(possible)and then told Itachi
to protect the village & uchiha's name.....So Shisui might have cast Koto on Itachi in that moment..

Though you can argue that Itachi knew he was under control from Shisui's eye because he set up that plan before.

I still disagree.

There is absolutely no way Itachi was under Kotoamatsukami when he killed his brethren. If that were the case, then the genjutsu would have dissolved after doing so.

Also, the permanent kotoamatsukami takes a decade to recharge. If Shisui used it on Itachi, then it wouldn't have activated during the Nagato/Itachi vs Naruto/Bee fight.

THIS IS THE ANSWER: Shisui was told by elder Uchiha to keep an eye on Itachi(theyre best friends)because Itachi was acting suspicious and being late to meetings(& stuff) because Itachi was reporting back to 3rdHokage and also training late with Sasuke, and keeping some time to himself to think(kinda depressed)..Shisui noticed Itachi was reporting back to the 3rd&Elders and found out about him being a spy for the Leaf....Shisui then either met with the 3rd,Elders(Koharu),or Danzo behind Itachi's back and was possibly told or made up in his own mind(like he said kinda)he was going to stop the rebellion in his own way (via Koto to Fugaku possibly)
but Danzo pretending to not trust Shisui(or really didnt trust him at all) with the company of a few others assaulted Shisui and took his right eye as he was about to cast Koto...then Shisui used BODY FLICKER to escape & fled to the woods where Itachi was.....
Shisui knew Itachi wanted to stop the Rebellion but didnt know how to...So Shisui used Koto on Itachi to give him more reassurance to go through with stopping the Uchiha Assault by any means neccessary..(even if it means killing his own family & clan)
KOTO is said to input false(alter) memories (so if Itachi says Shisui disappeared after Danzo stole eye, it could be Shisui blocked out Itachi's true memories of killing Shisui & throwing his body into Nakano River)after Itachi carried out orders from Koto, Danzo , & 3rdHokage the Koto wore off even much later after Shisui died(or Shisui may have been alive waiting in silence until the rebellion was stopped; then committed suicide)because Shisui might have to be alive for the Koto to work after he casts it(or not)

You are merely speculating and trying to pass it off as what had happened. Read what I replied above. Those are the facts we have and are not subject to interpretation.

Don't think so. Itatchi was far from gentle and there would be no point in KA him to so something he was already willing to do. Also the plan to kill the clan came AFTER Shisui died

Itachi was given an exxtra push *if u will*by Koto to "KILL the UCHIHA"because he might not have been able to TRULY go through with doing he was afraid of doing..the TIMELINE thing is another story..Sasuke was (7) when the Massacre occurred..
He is about 12 when in TeamKakashi..(thats 5 years later)now in Shippuden which is 2half & 3 years later he is 15 to 16 because his birthday might have passed before the he joined Orochimaru..NOW time still passes in Narutoverse so ...........
maybe since Itachi initially wanted to STOP the UCHIHA maybe when Shisui told him to, it didnt really affect Koto as it normally would because it was Itachi's own ideal already so it cut the time shorter a little bit like Orochimaru possibly being able to change bodies again less than 3 years do to recent events....

it wasnt about a plan to kill them for Itachi is was more about how to stop the REBELLION....that seemed to be the only way at the time. His father said he was gentle.....Itachi wasnt some bloodthirsty ninja , he was a peace lover...and he CRIED when he killed

i know that i already stated that...but it wouldnt be technically forcing him to kill them since Itachi already had it in his mind to stop them, not technically killing them.........but if KA was used to kinda give the target orders that the target already had in mind with going through , KA wouldnt be used all the way up you know?

i know that i already stated that...but it wouldnt be technically forcing him to kill them since Itachi already had it in his mind to stop them, not technically killing them.........but if KA was used to kinda give the target orders that the target already had in mind with going through , KA wouldnt be used all the way up you know?
