We knew the sage create the stone tablet for the one who awaken the Rinnegan to read the contents on it. Since it requires certain seals to unlock the entrance, it is safe to assume it was the Sage who picked this location. And this place eventually become the existing Hidden Leaf.

It seems all the powerful and key character of Naruto Shippuden always originate from Konoha.
