okay people, i would be grateful if ya'll take some of your time and read this...
there are a lot of missing links centering around the sage, his eyes, his descendants and the gradual evolution of the present clans. first of all, sage possessed sealing techniques which were passed down through the uzumaki clan as we can see from the seal pattern on naruto's stomach. and we know that the sage's elder son had eys with swirl pattern similar to the uzumaki. my theory is that the sage KNEW the powers of his eyes, and he also gave his eye power plus the spiritual energy to the the elder son. but when he saw that the elder son chose power instead of love to bring peace, he feared that his eye powers might be misused by him. so there is a possibility he placed a seal on his eyes(swirl pattern) to keep that power dormant only to be awakened at gradual stages if it at all is possible.
as for the younger son, he got the sage's body and physical energy. now we know that only the uzumaki clan has body that is compatible to the chakra of the nine tails. the fact is that not only kyuubi, but also the other 8 bijuu can be contained by the uzumaki body. and why is that?? because the sage himself was the container of the juubi. and since his younger son got the sage's body, we can say that the uzumakis are a descendant of the sage's younger son. because the sage practised seals similar to those of the uzumaki and the sage chose the younger son as his successor. so obviously at his deathbed HE ENTRUSTED HIS KNOWLEDGE OF SEALS to the younger son which were eventually passed down from generation to generation.
now question is where the senjus come into the picture. the senjus have been known to possess physical energy and are called distant relations of uzumaki. so it means that senjus were a descendant of the younger son with powerful body but less reserves of chakra compared to uzumaki and eventually got separated and migrated to the forests.
winding the clocks back say 200 years or so we might see probably see that the descendants of the elder son had the sage's eyes but a much weaker version because of that seal that was placed on their ancestor. the sage eyes could absorb chakra(like the rinnegan), so in this regard we can say that during the sage's battle with the juubi, he surely might have absorbed the juubi's evil chakra. and it was the elder son who got those eyes. now the elder son's descendents eventually due to hatred(probably passed down from their ancestor) had a mutated form of eye mixed with juubi's chakra. so that may explain as to why the current uchiha clan is possessed by evil and hatred. because juubi's evil chakra is already mixed with the chakra coils of their eyes. as for the byakugan, it probably came to the elder son's descendants who have NO JUUBI CHAKRA MIXED INTO THE CHAKRA COILS IN THEIR EYES, but still a weaker version of the original sage eyes because of the seal that was placed on his elder son. and those with juubi chakra mixed in their eyes came to be known as uchihas, consumed by hatred. developed eyes with tomoe like the juubi and with strong emotions could awaken the subsequent stages. even though the seal was placed on the eyes of the elder son, the juubi's evil chakra present in their chakra coils is the trigger that awakens new powers.
