One of the people Itachi "killed" was Shisui so couldn't he have been the secret lover. If it was a girl then most likely they would have said his girlfriend not lover.

Actually it hasn't been modified, it's just details were kept in the dark.... Originally, yes it was ordered while the massacre happened Obito could easily slip through the villages defenses, easy enough since it was night in an area that was going to be cleared (eliminated anyways). It still had nothing to do with the situation in the end between Itachi, Danzo, and Shisui. The sequence of events was bound to happen, and their relationship was clearly stated.

He couldn't have truly loved her when he killed her. He should at least have tried to talk her out of rebellion, maybe talking her into leaving the village etc. I know I know, he was hokage material and all but that one was really a bummer.
