hey guys, u know Kakashi has the mangekyou sharingan, right? but why doesn't he use it in the first Naruto series. i mean, because in the manga it shows that he got it earlier, even before Naruto was born! in the chapter '605 Hell' it shows it.:kakashi::naruto:
Think about the process. Not all the pages are drawn at once. It has to be edited, art work modified from original concept and then placed together neatly so that it looks presentable. Maybe if you tried making an entire series you'd realise how difficult it can be.
Well it's like the case with Sasuke...remember that Sasuke awoken his Sharingan at age of 7, but forgot how to use because of the shock of seeing his family and Clan get slaughter and Kakashi is the same case....when Rin was killed by his own Kakashi then Kakashi was left with so much shock to even erase the knowledge of awakening the MS.

Its explained in manga 617. If you are sticking to the anime only, then the simple reason is, he do not had enough chakra reserves for using Kamui in series 1 and there was no need of Kamui that time.
