As some have mentioned, if it was outside the village walls, then Pain did not destroy it.

No it's not the same exact place it's a similar looking place. The Naka Shrine shows buildings running horizontally that are behind the arch, while the manga location of Sasuke and Oro right now shows buildings running horizontally which are in front of the arch.

This is either a drawing error(which I doubt despite so many "fans" swearing Kishi messes up his own story) or a new location.
