Perhaps I'm misunderstanding you, but he has the same kind of 'socks' for his Akatsuki outfit and his war outfit. But in 629, he suddenly has bandages, the same ones Kakashi has.

I think this is intentional, similar to how Deidara's eyes reverted back to normal even though he was reanimated.

The cloak overlays Minato's body, why would cracks show over a cloak? It's like saying why can't we see Naruto's regular clothing under his Chakra Mode or Bijuu Mode.
