I predict Obito killed Rin. I think he was manipulated by Madara into killing her to gain MS and now holds it over Kakashi's head "You let her die!". Unlike Sasuke, Obito taking a darker path to obtain MS would be AWESOME! I also like this theory because it is the least predictable. Thoughts?
