This has been on my mind for sometime now. Can someone explain the timeline in which madara took izunas eyes to when izuna was killed by the 2nd hokage? Did they have spare eyes for izuna after madara took them? Then he was killed or did he get injured, madara took the eyes before izuna died...

No. They're not reincarnations of madara or harishima. It just so happen that the spirits of the 2 sons lived within harishima and madara as well as sasuke and naruto. So sasuke wouldnt have madara within him.
