Maybe Rin was lagging behind in a serious mission or she contracted something that would hurt the group and Kakashi needed to kill her before it turned into something bothersome? I don't know, for now I'm going to keep assuming Kakashi purposely killed Rin, he definitely didn't kill her by accident from the looks of the situation.

It's obvious that this was a set up, done by Madara. That's why Madara said "It's to early to be thanking me yet." He said this, because he knew what was going to happen. Ask yourself, Why would Kakaishi kill Rin? He wouldn't.

It's most likely that, Rin or Kakashi is a Zetsu clone. Most likely Rin.

I don't know if zetsu is capable of copying nature affinities, but I think it is more likely that kakashi is fake. If real kakashi killed a fake rin it would make less of an impact than it would if fake kakashi killed the real rin.

Kakashi did not kill Rin, if he had he would have gained ms at that time when he was about 16

We know that kakashi gained ms during the time skipe when he was around 26
