With the release of chapter 602, all the evidence points to it being Madara who fought the 4th, not Obito.
First of all, there are the usual reasons that everyone always brings up; Obito was only about 13, how could his voice get so deep, how could he grow taller, etc.
There's a few specific ones I want to bring up. First, power. Obito was a sucky ninja before he "died", he only just managed to unlock his Sharingan and then got killed straight away, while meanwhile Kakashi was a frickin' Jonin at the same age. The Tobi who fought Minato was a Kage-level ninja who actually managed to stump Minato for a few minutes. His feats and knowledge were so advanced that Minato automatically assumed that the only person it could possibly be was Madara.
Secondly; the fight itself. Obito was a student of Minato, he'd know all about the Fourth's abilities. So why was Tobi so surprised when he saw how fast Minato was during the fight? And why didn't he know about FTG? Because it was really Madara under the mask, and Obito didn't tell him how good the Fourth was or how his jutsu worked.
There's one flaw in my argument, and that is the S/T Migration that Tobi uses. If it were Madara, then how come Tobi can faze through attacks like he did? Well, the answer is simple.
Madara's missing his right eye, and as everybody knows it's the right eye that Tobi uses for his S/T techniques (the one with Kamui). Madara tells Obito that he wants spare Sharingans, and that if Obito dies he'll take his. Madara's knowledge of the Sharingan was greater than anyone else's in history, I wouldn't be surprised if he knew how to work the S/T techniques as well as Obito eventually does.
So here's what I reckon happened: Madara borrowed Obito's right eye to complete his pair, forcibly unlocked the MS using his own knowledge, released the Nine-Tails and attacked Konoha with it. Minato managed to defeat him because Madara's so weak in his old age, plus he doesn't know how FTG worked. Afterwards, Madara helped Itachi with the Uchiha massacre, and obtained hundreds of Sharingan eyes. With plenty of spares, Madara gives back Obito's eye, complete with MS.
Here's another thought; when Minato hits Tobi with the Rasengan, Tobi's left arm melts; but Obito's right body was the one with Hashirama's cells. He shouldn't be able to regenerate his left side at this point, he hasn't mutated his body enough yet. Madara on the other hand has been hooked up to the Mazou for God knows how long; his whole body can probably regenerate. So that explains the left arm.
Everything points to Obito lending Madara his Kamui eye.
