I for one believe that Tobi is a creation of Madara's. I believe that Madara was dying after the fight against Hashirama, and so wanted Tobi to give his eyes to an extremely powerful child, who could revive him using Rinne Tensei. Tobi found Nagato, an Uzumaki with an incredible chakra reserve, and Madara approved of the choice (which is how he knew about Nagato when he got revivied). Then Nagato was given Madara's eyes by Tobi after Madara had approved of Nagato. This is why Tobi said that he "gave" Nagato those eyes. Tobi intended to use Nagato's Rinne Tensei to revive Madara, but Nagato used it to revive Konoha. This in turn angered Tobi who said that it was meant for his own means (as seen in the manga). Tobi who I believe was too weak at the time to use the Rinnegan (due to its huge toll on a person's chakra) gave it to Nagato. Now however, he took it back due to the power of the Tailed Beasts that he has. He now has enough chakra to use the Rinnegan and was planning to revive Madara himself, which is why he was freaked out when Kabuto revived him. Tobi knew that Kabuto could use him as a pawn... That's what he feared. This is all strictly my prediction. I may be wrong and that's fine, but this is speculation
