Naruto believe it or not was and is pretty dull in the head, he's just not that intellectual or intelligent. Even the dunce and idiot Obito, got smarter as time went on. Everyone bashes the Uchiha but to be honest, they are the only ones that caught onto the real sh*t that was popping off.
The shinobi world was and is garbage, and people were dying. Obito and Madara realized that true peace could never be achieved, and really weren't entirely evil. Even Madara recoiled from the idea of the Infinite Tsukuyomi after realizing the true result of the technique, the transformation of everyone into white-zetsu's.
Naruto and his buddies literally fight for and defend the very system that gave birth to people like Obito, Madara, Sasuke, and Itachi. A cruel and corrupt system of shinobi that are brainwashed from childhood into loyalty to villages of people full of strangers that don't give two craps about them. Sasuke was going about it the right way when he decided to destroy Konoha, one of the most corrupt and cruel villages of them all. I can't believe Hiruzen allowed Danzo to live after he plotted a coup and tried to assassinate him, but also allowed Danzo to go off scot-free after forcing a thirteen year old boy into committing a genocide of an entire clan that was loyal to the village from the start. And by the way, Danzo stole the eye of a shinobi of Konoha while said shinobi was on a mission from the HOKAGE HIMSELF, talk about justice for the Uchiha.
The Uchiha even denied Madara's claims of the Senju's eventual plan to use and dispose of the Uchiha, and sided with the Senju and other clans. And they got what was coming to them for not listening. The fact is, the Uchiha were quick to catch on to how messed up things were and tried to make a change, while Naruto had literally NO solutions to the problem which Obito called him out for plenty of times before the inevitable TNJ.
