Excluding Itachi, Naruto's the most worthy character in the whole verse for Sasuke's dogma, philosophy and ambition to have wavered and ultimately failed against. Sasuke recognizes and acknowledges exactly two people in the world, and Naruto is one of them.
He cried because he realized Naruto could not care less about him being bad or whatever, and because he truly felt accepted, and in the end - it's a good feeling when you know someone cares about you so much.
