Madara is more powerful then BZ sure. That is not why I say BZ>>Madara though. BZ is better then Madara because he was the one pulling Madara's strings the whole time. BZ is smarter and has been around a lot longer then anyone else in the manga. He has witnessed every shinobi war and most likely witnessed every great battle between shinobi. BZ doesn't need the kind of power Madara achieved.

Ok, realistically, Madara had no reason to fear Black Zetsu. However, Black Zetsu being capable of punching a hole through Madara's body says a couple of things about Madara.

Madara trusts creepy black things that appear out of nowhere.

Madara can't tank fist-sized holes through his chest, despite Obito getting the same deal and Tsunade getting ripped in half, and I'm fairly sure he still had Hashirama cells in him.
