According to what a ninja should be, not the childish version that Naruto and Hashirama go on about.

1. Black Zetsu

Black Zetsu.
Now first and foremost, a ninja hides in shadow, right? Right. He strikes when the perfect opportunity presents itself.
No one ever expected Black Zetsu until it was too late, the work of a perfect ninja.
Black Zetsu wasn't working for a village or anything close, but he was still a tool (something a true ninja is). He was created by Kaguya for the sole purpose of reviving Kaguya. He bided his time and waited for the perfect opportunity to present itself, which it did through Madara Uchiha.
He waited for Madara to gain more and more power, always acting as his loyal servant. And finally when Madara did all the dirty work, Black Zetsu snuck up behind him, quickly and efficiently eliminated him, and resurrected Kaguya without any interference. He completed his long mission flawlessly. He is a perfect ninja. Thank you Based Zetsu.

2. Haku - Pretty much a Black Zetsu quality ninja, he just didn't have the same colossal task BZ had. But he served Zabuza with utmost loyalty and valued his life more than his own. Another example of a perfect ninja.

3. Itachi Uchiha - Carried the Uchiha clan massacre despite his feelings and protected his village from the shadows. Only reason I place him under Haku is because he did not kill Sasuke the night of the Uchiha clan massacre. He haggled with Danzō, something a ninja should never do. But other than that, he was flawless.

4. Danzō Shimura - Held the greatest and most accurate ideals of what a true ninja is. Unfortunately, he didn't completely adhere to his own beliefs. In the end he acted as a true ninja but there were times in his life when he was indeed hypocritical. Greatest ideals, not the greatest practitioner of said ideals.

I'd replace Shisui with Kisame - For the purpose that he is essentially the Itachi of the Mist. He carried out assassinations on his own comrades and would do anything to complete mission. He only really left Kirigakure when he found out the true Mizukage, who he owes loyalty to, had a greater use of him.

Honorable mention: Shisui Uchiha - He understood what it meant to be a true ninja. Protecting the village from the shadows. But he defied Danzō, his superior. A perfect ninja does not do that. He's like Danzō; excellent ideals, but not the greatest practitioner.
