He sealed the bijuu because their existence posed a threat. What happens if someone else decides to awaken the Juubi and Indra/Ashura transmigrants are not there to stop it?

He's doing what he feels is right and he already stated that he doesn't want something like the Uchiha massacre to ever happen again. The kage have started wars and killed millions, he obviously saw them as corrupt.

So no, that doesn't make him a hypocrite.
