So, in conclusion :-
This theory is an outlet for my flow of thoughts on the matter of Garuda and Naga. In order for you to understand this Theory; you need to read three theories which are well connected with each other :-

Theory-1: Karura and Naga describes two beings; the Eagle or Garuda (Karura) locked in an eternal conflict with the Serpent or Naga. Obviously, their goals are common but yet they are contradictory in nature which leads to conflict between them.
Theory-2: The Dragon Serpent and Orochimaru shows how the Naga as a Dragon helps Kaguya in getting the Shinju's fruit but in the end, the Naga gets cursed by the Shinju and is transformed into a lowly lifeform; the Serpent.
As such, the Naga gets obsessed with perfection and keeps on transmigrating until it reaches Orochimaru. But, the Naga's desire for perfection is stronger than ever.
Theory-3: The True Origin of the World : The One; describes the Perfect and Ultimate God; The One and how his complete revival will mark the end of the world as everything becomes one.
If you make a connection between three things :-
Garuda represented by Hagoromo.
Naga represented by Orochimaru obsessed with Perfection.
The One; the perfect and ultimate god.
You will get your reason for the eternal conflict between the Garuda and Naga.

The Garuda is represented by Hagoromo. He got the knowledge of the existence of The One when he became the Juubi's Jinchuriki; The One in a sealed state.
During his time as the Juubi's Jinchuriki; The One's essence flowed into him and he realized that the world will end if "The One" was fully revived.
As, such before his death; he separates The Juubi into the Gedo Mazou (Seals it into the Moon) and the Nine Bijuu, to delay "The One"s revival by the Naga.
The Garuda is generally represented by a bird spreading it's wings.
The Garuda keeps the knowledge of the existence of "The One" within himself willingly so as to prevent people obessed with power in reviving "The One" and bringing the End of the world.
This knowledge flows from one wing of the Garuda to the next wing in a cyclic fashion.
Since, there is no physical link between the wings; the Knowledge transmigrates from one person to another.
Which is similar to the Indra and Ashura transmigration.

The Naga :-

The Naga realized that the only way to achieve perfection was to revive "The One" and fuse it's consciousness with it as such taking control over "The One".
The Naga's end goal is to become "The One" and achieve perfection.

Considering he was Hagoromo's successor, it could be that Hagoromo gave him more than a title, he gave Ashura "The One"s essence making him the Second Garuda.

Why Itachi ? Well my biggest reasons for him being Garuda are two things :-
The Totsuka Sword
and The Yata Mirror
Both these weapons are Ethereal weapons and are flat out broken. Totsuka sword pierces and seals everything. Yata Mirror blocks everything.
I think that only one pair of these weapons exist otherwise they won't be so broken.
But, Kishi never bothers to tell us about the two Weapon's origins and how Itachi obtained them.
Well, I have a suspicion that Itachi created the Totsuka Sword and Yata Mirror from "The One"s essence.
For the sole purpose of sealing the Naga; Orochimaru and prevent the end of the world once and for all.
This is why Orochimaru wanted these weapons so that no one can seal him.
The Naga (Orochimaru) comes out.
But Garuda (Itachi) is successful in sealing the Naga (Orochimaru) with the Totsuka Sword.
Even a remnant of the Naga is destroyed by Itachi's (Garuda) Amaterasu.
Ensuring that the world will not end.
As, far as I can tell; it seems the battle took place on a sub-conscious level.
But, Orochimaru had a few backups in the form of his Cursed Seals.
Ironically, Itachi's own brother Sasuke revives the Naga, Orochimaru ensuring that the battle between the Garuda and Naga will continue until the End of the world.

Not only Orochimaru wanted Sasuke's body - a descendant of the woman (Kaguya), but Orochimaru is one of the people Naruto never get along with. You can also see that Naruto never got along with Kabuto when he found that Kabuto inherited Orochimaru's will. Somehow, there will be a huge battle at the end between Orochimaru and Naruto. This battle is also mentioned in the Bible were it starts with a woman causing rebellion and prostitution. Well, Orochimaru (Naga) may end up getting the power he wants, and a huge final battle will result from where Naruto (Garuda) has to save the world from oblivion (Complete revival of "The One").
Solving Plotholes :-
I said that Hagoromo, the Garuda got the knowledge of the existence of "The One" when Hagoromo became the Jinchuriki of Juubi, The One in a sealed state.
But, how did Orochimaru, The Naga get the knowledge of the Existence of "The One" ?
If we do assume that Hagoromo gave the essence of "The One" to Ashura, his son, it's hard to believe that Indra didn't know about this.
Unless, Indra gave the knowledge of "The One"
To Orochimaru, The Naga.
And who did Indra transmigrate to ?
That's right, Sasuke.
Orochimaru and Sasuke always had a close relationship :-
But Sasuke always had the upper hand referencing Indra's control over the Naga.
Who revived Orochimaru, The Naga after he was sealed by Itachi ? It was Sasuke.
So, it seems the Naga was manipulated by Indra who in turn resides in Sasuke. So, the true Villain behind this whole Naga and Garuda conflict may be Sasuke, Indra's reincarnation.
Sasuke doesn't like being called a good guy.
Perhaps referencing to the true Villain.
But, how did Orochimaru, The Naga get the knowledge of the Existence of "The One" ?
