His lightning couldn't kill anyone? Yet he was about to kill all of Skypiea.

No, he doesn't... to bet Enel you must have Full Body AH.. Enels attacks are very large scale and usually zap the persons entire body, as electricity spreads throughout anything it touches. He may be able to cover his legs, but the rest of his body are still in danger.
