Every Jutsu has a weakness. People forget that is the power of Susanoo that those weapons are spiritually manifested. People forget that Susanoo is manifested by users chakra. People forget the KA was program to his eyes or Sasuke whom had transplanted his eyes at that time.

You do realize that Madara is able to sense chakra when it's activated. He would know the crow is casting genjutsu just like Obito knew Sasuke casted amaterasu.
