Kisame's main weapon is his Katana, Samahada. While its ability to absorb chakra is useful to Sasuke's elemental and chakra based attacks, however, Sasuke's counter for the monster weapon is his:

Amatersu is the best counter for Samahada. As we have seen in the fight between - Nagato & Itachi vs Naruto & Killer Bee, the moment fireball jutsu was performed, Bee used Samahada's ability to absorb it, but in return, the side effects were the opposite [

]. It hit the latter for being burned by the jutsu, and noted by Killer Bee, Samahada cannot take a heat from such jutsu.

Amatersu is stated to have the same heat as the Sun in the Databook which is canon and written by Masashi:

So if the Fireball jutsu was enough to hurt Samahada, then undoubtedly, an attack that its temperature is as hot as the sun will burn to an ash. So Samahada is non factor.

Moving on...Kisame is left powerless without his weapon, Sasuke can strike him down with Susanoo arrow:

Kisame cannot react to an attack that even Kamui was required against it. He has no defence against it either. Worst result, he loses.​

Considering MS Sasuke had a longer prep time for Amateratsu, Kisame takes this. Sasuke isn't blasting an attack which will end up exhausting him due to its high chakra taxing, especially when Kisame utilises Bunshins from start up, he doesn't lose. I simply don't see Kisame losing to MS Sasuke, with or without Final Susano.
