In addition to being a six paths sage mode user he was also a jinchuriki. He was given a seal to help with controlling Kurama.
It was set up to slowly mix Naruto's chakra with Kurama's until he was strong enough to unlock it and control Kurama on his own. Since he isn't a jinchuriki anymore the seal is empty???
Naruto could go in and out of his seal as he pleased to draw from Kurama's chakra. This should still be functional even inside the daikokuten. Therefore it is a possibility that Naruto and maybe even Hinata's Will took refuge inside his seal to escape being completely controlled. The silver lining is that the seal allows chakra to flow in and out.
By pulling chakra from the daikokuten into his seal he can slowly fuse his chakra with the daikokuten in the way he fused with Kurama in Baryon Mode.
