I don't think he used KA in the encounter with Danzo Shisui said he tried to stop the Uchiha's coup d'etat with KA and when he did it Danzo stole his eye because he didn't trust him. I'd say maybe Danzo stole the eye when he was trying to use KA perhaps he can't use it instantly and Danzo used the opportunity to take the eye for himself.

Shisui couldve fought danzo if he wanted to but danzo is his superior, he has control over these people therefore you could go as far as saying he can do whatever he wants to them. Look at the curse seal placed on all the people in root for example

What about loyal ninja is hard to understand, they don't put them selves first soaked sacrifice like that would be easy for shisui. He said danzig didn't trust him and I'm sure he simply requested his eyes to counter act the effects of the eye he still had. Anbu ninjas re loyal to danzo til death.

It seems like they had a fight because Shiusi wanted to do something but Dazno stopped him.

Maybe Danzo had help or a curse seal on Shisui to prevent him from fighting back either way theres something not right about Danzo taking his eye forcefully

Look at the relationship between danzo and people like fu, torune, sai. They also wouldnt fight danzo if he tried to do something to do them. That is one of the codes that these people have

If he had used KA, that will backfire on his plans to protect konoha because if he gets found out the high ups of konoha will take this as an act against the village. Do really really expect shisui to use KA on danzo or even fight one of the elders?

that's what i said : even if he has the strength to strike he won't because he has that seal, + he wanted to stop the Clan's Coup d'etat. :')

Ofc, you can even see blood in his right eye. That means they fought recently from that moment. He says, Danzo will probably try to take the other, meaning that if Danzo could have taken it, he would have. So Shisui had to fight against.

2. Shisui might not have fought back full force as he was fighting one of the the leader of the village he obviously loved.

Other circumstances is not known, but i did not activate when Itachi attacked Konoha and also the proposal of it activating when attacking Danzo or the Elders has little merit as such commands will hinder bearers if the leaders turned traitors or was impersonated. (Danzo looked at every possibility)
5. Also 'stole' implies it was taken away unwillingly. Plus it is implied shisui was used KA already so given the cool down the other eye may have been useless for a while so danzo spared it. See:

It has come to my attention the fact that Shisui himself said Danzo took one of his eyes, obviously he wouldn't just hand it over to Danzo.

Now i now someone is gonna say he was taken off guard or something BUT Shusui was fearing Danzo would get the other one as well, meaning Shisui KNEW he could NOT stop Danzo even with his K.A.

Shisui entrusted the other to Itachi telling him to protect the village and the Uchiha name(because he knew he couldn't).

I made this post because i see some people thinking Shisui can take on some incredibly OP characters like Madara or Hashi, he was afraid of Danzo(who got beaten by an emo kid before getting EMS).

1.) More like speculation, but still who knows, he had power-ups anyway.

3.) Very true, he even fought Sasuke fair & square. Actually, Sasuke was the one who had helped from Karin. So yes, he was a powerful shinobi. But not necessarily mean he could take on Shi sui one-on-one. I'll stick with #2, he could have had helped from others.
4.) Agreed, you brought up good points.
5.) Danzou stole it from him, so he either took it by force or whatsoever, it doesn't really matter any longer. It's still unsure if his other eye was in cool down that's why Danzou spared it, he could have just escaped from him. At any rate, I think he's about to die very soon as Danzou happened to find him. This must be the reason why he voluntarily gave his left eye to Itachi & decided to die before him. Moreover, I think the very reason why he's body wasn't found is because Itachi decided to seal him using the Totsuka Blade.

Edit: One question though, Shi sui's KA allowed him to enter into a person's mind, giving them false experiences or making it seem as if they were doing things on their own free will without being notice by the victim himself. Thus, if he failed to use it to stop the coup, then why he didn't use it against Danzou? I guess Danzou must have caught him off guard.

My guess is, Danzo was able to take Shisui's MS coz KA was on cooldown. But yeah, Shisui is kinda overrated.
