She had more chakra because she absorbed more from the Holy Tree. In the beginning she was the ten-tails and Hagoromo split all of that chakra into nine parts and sealed her separately (the husk). The same thing happens here, since the Six Paths seal deactivates her RinneSharingan and extracts her chakra from her, leaving Kaguya to become the Demonic Statue once again.
