It make no sense, should Himawari and Hanabi as second born in family put in branch right? i mean how the system work actually for both Otsutsuki and Hyuga there is no clear explanation how to disregard as branch family when we get example Neji dad (he is twin) which for me quite confusing.

This is sort of a plothole. Yes normally as second born, Hanabi should have been in the Branch Family as she got older with the curse implemented to her but Kishi didn't dwell very far into the Hyuuga Clan after the Chuunin Exams Arc.

I understand how Himawari is not within the Branch family and that is because both her parents are not Hyuuga.

There are no branch families anymore and besides, Hanabi was Hiashi's daughter and not Hizashi's, and she was/is to take the future role of clan leader in place of Hinata, thanks to better natural talent.

Himawari is a Uzumaki and Uzumaki don’t punish someone for being second child and Hanabi is the Heir now because Hinata is the Matriarch of The Konoha Uzumaki.
